Your fat PS2 model is able to use the older "MC exploit" aka "PS1 exploit" method for booting, so by preparing an MC with that exploit you should be able to boot into uLaunchELF (aka: uLE) with modchip disabled (assuming that modchip type can be disabled).
This should then allow you to use uLE to run the FMCB installer with modchip still disabled, thus preventing it from interfering with the decryption and signing processes.
But the question still remains open, whether or not this modchip will interfere with normal operation of FMCB even when fully installed. That can only be determined by further testing...
